I've got a couple of windows set to 'skip taskbar' in Compiz.
This means that they don't show up anymore on the Gnome-Panel Window list.
They still show up on Cairo-Dock though
Is this a bug with Compiz, or with Cairo-Dock?
Or something I'm doing wrong?

Cairo takes the windows list directly from X, so when you use compiz' (or whatever advanced window manager) plugins, cairo wont behave like ENV window list applets.
Maybe we have to see how gnome window list get its list and port it on cairo? What do you think about it Fab? |

well maybe CD doesn't see it should ignore them ... although I thought I correctly implemented this feature ... I'll check it |

I'm also experiencing this problem, i did a little fiddling around and figured out why it's confusing.
Cairo-dock does not show windows with skip_tasklist=true, which is correct.
However, cairo-dock doesn't notice when skip_tasklist is changed.
Example:
Open a cairo-dock
Open a window
Set skip_tasklist=true on the window
Cairo-dock will still show the window.
Restart cairo-dock
Cairo-dock will no longer show the window.
Set skip_tasklist=false on the window
Cairo-dock will still not show the window.
Restart cairo-dock.
Cairo-dock will now show the window.
I tested this on the latest svn, 2.1.0-alpha
